I've noticed over time that many members here (and possibly even airlines) deem the 747 to be "inflexible" when it comes to certain options.
Let's take IFE for example. If you take a look at an LH 747-400, its economy class offerings are far less than the rest of LH's fleet of say, A340s, A330s, etc.
Does this have anything to do with something as simple as a Boeing/Airbus thing or is it more complex along the lines of more dated engineering as it is an older bird?

I would guess that the most likely explanation is that the 747-400 is probably the oldest member of most widebody fleets, and in some cases may be nearing retirement. I know that DL is updating their 747s to BusinessElite, but I don't know if AVOD is coming as well.
I would wager, however, that the offerings aboard the 747-8I will be comparable with newer planes.

SQ certainly had very nice IFE installed, in every seat, in economy on a 744 when I flew it to SIN and back in 2008...
The same can't be said for comfy seats in economy, though 
I wish someone, somewhere would invent an economy seat that you could get a decent amount of rest in (like, as in, reclining enough for people like me who can't sleep in a relatively upright position...).

Yeah, but those cost a fair amount more coin than steearge class
When you're travelling for pleasure, and can barely afford economy seats for your family, I'm afraid you're SOL...

It's inflexible because if you try to bend it, it'll break. Now an aircraft that can be bent like a stress doll, that would be impressive.

It could also be just because of how big it is. If you have say a 777 you can get the same distance with similar cargo load on less fuel.
