So they will have a fleet of 36 F-15E, 30 Rafales (+ 6 for training, + 36 options) and 24 Eurofighters.
Can they all use the same weapons or will they have to stock three different missile & bomb sets too?

Complex!
AIM-120 for F-15E and Eurofighter and AIM-9X for F-15E and maybe Eurofighter. Meteor for Eurofighter and Rafale. MICA only used by Rafale. SLAM-ER and JDAM for F-15E. SCALP and AASM for the Rafales. Not sure about Eurofighter A2G weapons but probably Marte ASCM.
Not a great surprise they have ordered additional. The big question is where will the pilots come from to operate all these aircraft. The Qatar Air Force is already staffed with a large number of foreigners and it will take years to train the number of aircrew they need to fly all the additional jets, let alone build up the experience.
